Migrating 1st layer to debian 12

This PR
* removes log files
* Updates atom, sublime and vscode to download the .deb from apt instead of relying in the .deb file being in the software folder
* Updates some dependencies (those are going to be addressed in a latter PR)
This PR adds a dependency to java so that visualvm can install only visualvm related stuff.

Also updates the installation script to avoid an issue with the resulting module..
This PR adds the required things in order to include the nvidia-driver with the smallest footprint possible
